Point-and-click adventure games set in Japan?
Remember not “Action-adventure” but “Point-and-click adventure”
Nancy Drew - Shadow At The Water’s Edge is a good example.
Cosmology of Kyoto. The original versions of the Phoenix Wright games, but that is changed in the english versions. Perhaps Danganronpa, but the location is very contained and you might not like the time-pressure and minigames tossed in (I wouldn’t call it an action-adventure, but it’s not exactly a traditional point-and-click either).

But I assume you don’t mean stuff that was made in the 80s and 90s and was never released outside Japan or translated into any other language?
In that case there aren’t that many to choose from.
One that comes to mind is Tokyo Dark, although whether that matches your definition or not, I can’t tell.
At least it’s currently in Square Enix Collective Humble Bundle, so if you want to try it out and get it for a nice price along with some other games, now is your chance.

I know a few vaporwares in this category: Sukiya by Lankhor (the never published sequel to Maupiti Island), Once Upon in Japan: Earth (visually stunning but dropped by the developers long ago)...and when will The Coral Cave by Atelier Sentô be finally released?
In addition to the games already mentioned, you can play James Clavell’s Shogun, an oldie by Infocom with a text parser and a lot of reading (not point and click, but worth mentioning imho).
And of course, you have some recently released visual novels (localised in english) like Steins;Gate and its sequel Steins;Gate 0 (brillant sci-fi stories set in Tokyo) or the famous 428 : Shibuya Scramble.

I thought this would be easy to answer but almost everything I’ve played that would fit isn’t available in English, isn’t point and click (text adventures), crosses the action line, is more of a visual novel, or has nothing to distinguish it as taking place in Japan even though it does, if that matters.

Time Hallow. What a great game. I can’t recommend this game highly enough.
I just have to break out my Nintendo DS and play it again!
I enjoy playing adventure games on my Alienware M17 r4 and my Nintendo Switch OLED.
