I'll second the mentions of The Dig and Gateway 1 + 2. Some space games just manage to have great atmosphere, and some don't (*cough* Mission Critical *cough).
I also think Space Quest has a great atmosphere, with a very detailed world. Most of the time you're in danger, which I think is what interstellar travel would be like. Space is brutal and harsh.
Beneath a Steel Sky was similar, but it's been a long time since I've played it, I just remember the atmosphere.
