That was actually intentional. Originally the designers thought that most people would pick and choose the episodes that sounded interesting to them, so they designed each episode to be standalone with very little reliance on having played previous episodes. But as it turned out most people opted for the full season, and then complained that there wasn't enough of a payoff at the end. So for Season Two, the designers made an effort to end with a bigger bang, and that required changing how the story was told across episodes.
