So far I have been very satisfied with this games puzzles, they feel pretty logical however after the lead character infiltrates the enemies security headquarters using a rope/anchor and jacking into some cyber system in your mind I feel seriously lost.

That cyber area I am talking about is the area (after you jack in and sit in some chair) where you have eyes following you in some empty rooms. So far I have picked up all the items and solved the mini puzzle in the third room around using these red/green items you use to create a path so you can cross over to the 4th room. However after I got all these items in the 4th room I clearly noticed that I am not done with this area yet. So I return to the second room where there exist an exist, however the eye is watching me closely and once I try to enter that exit in the middle the eye teleports me back. So I imagine I have to disalarm the eye so I can get to another place.

Once you've picked up the book and the bust etc and decrypted everything you just need to disconnect.

You can't get past the eyes yet.

Thanks for the help, it put me into the right direction!

However I am stuck again, I have gotten Anita's sync card, visited her holograf,disabled the eyes and picked this metal tool and some crusader guard is guarding an entrance in the cyber world.

I witnessed the court proceedures and Anita's aquaintence spoke of something guarding the virus which I am guessing is that crusader in the cyber world. So I am clueless of how to get rid of him or if I can't do it until I get something later.

After the courtcase you need to get into the subway.

You can do this from within the club.

I figured eventually that the jukebox was the key to getting the club managers glass, however I don't know how to use the glass prints on the door finger scanner.

Again I am feeling maybe I am not up for classic adventure games .
I am stuck again while entering the wine cellar, after putting a plank up on the box, then creating a hole into the ventilation. I have tried using all of my existing items to somehow open it. I imagine maybe a rope might be have to be used again however I have a feeling I might be lacking some item now.

Use the
metal bar with the large crate, pick up the lid and use it with the small box that's
also in the room. Stand on the small box and use the metal bar with the grating.
Now use the secateurs to cut away at the grating. Climb through to reach the
subway.

Hmmm I believe I have never found a secateur.

Now I just got to the subway trying to find clues and trying out my items before getting killed by that monster in, pretty clueless now even in a restricted area..

Yes that part is pretty frustrating.

Just before the mosters hole there is a socket you need to put a lightbulb into.

Then you get to a train station. (SAVE GAME) Go into next room and run to the exit before the ceiling squishes you.

Now I have gotten rid of the neck breaking Android, and clueless. From the things I have done so far is pulling some handle more down at the heating area. And gotten to a sync machine again and not sure what I am supposed to find to progress or do.

Kinda confused here, Joey I assume you mean..
Zaps linc card? meaning I guess getting another one, I have not found another one if that answers the question

I wasn't sure exactly how far you had gotten in the next part where yu have to

LINC Central
Look through the grating and you'll see a room with an android looking after
some android babies. Follow the robot back to his recharging point. Once he is
charging, find the expansion port on his back and plug in Joey's card. Ask Joey to
inspect the room to the left. When he comes back, ask him what he found. Ask
him to tell you about the feeding tank. He will tell you about a tap that can be
opened to drain it away - ask Joey to open this tap. Go back to the door you
came through initially, and go through the door to the back. You are now in the
furnace room. Use the computer at the back of the room and reduce the
temperature. Quickly stand on the iris-style covering and pull the handle to loosen
the grating. Go back upstairs and look through the grating again. There should
now be a green puddle on the floor. Go back to the recharge room and enter the
room to the left. The android will now notice the puddle, step on the grating and
fall into the furnace. Walk around to the back and into the other half of the room.
Walk through the open door to the right. Use the computer by the door to open
the main door. Walk back out. A guard will find you. Joey will try to help, but
he'll get smashed up (although he will kill the guard before disintegrating). Take
his LINC card and use it with the LINC-SPACE terminal in the other room.
