This is tricky because, while I DO have a favourite comic book villain their identity is revealed fairly late in the story.

It's the villain in Watchmen by Alan Moore.

Natalie of Ed's Terrestrials (which is actually a hardbound book, but Mr. Sava has been so kind as to preview the entire comic online, to encourage people buying the last of the stock. I already got mine, complete with signature. )
