Don't get ME started on the crappy ass and last minute Chakotay/Seven romance :) But that's not the issue here... Voyager could have been destroyed, yes, but let's not forget the technology the Admiral brought from the future... And besides, look at that crippling blow they gave the Borg. The Federation should have nothing to worry about from the for quite some time.
