Sounds to me like you'd enjoy the Gabriel Knight trilogy, the second one in particular. They are full of mysteries, and detailed references to historical events, though with slight alterations to what actually happened. I'd start out with the third Gabriel Knight, though. Not because it's necessarily the best, but the first two came out before Windows got standardized for gaming, so they may be hard to get up and running.

I'd also recommend the Broken Sword games. History, check. Mystery, check. Yep, should fit.

All these games are set in the present, dealing with the past, though. If you want mystery games set in the past that aren't pure fantasy, I can't really think of any except maybeUndercover: Operation Wintersun, which was already mentioned, and I guess you might enjoy the Sherlock Holmes games. Look up reviews of those to see if any catch your interest.
